Adjusted CMakeLists.txt to not use fixed paths, and made sure the needed environment variables are set in .gitlab-ci.yml

Several optimizations, includes are now linking to ProtoSoft directory (should soon start doing this properly).

implemented and tested actual function of software. Seems to be working, has to be cross-checked with DB online interface though.

Fixed CMakeLists to make it usable on a mac.
